I am struggling with winding a warp that has alternating color threads. I can't keep the threads from getting out of order. Any tips to share?

The thread/color order is maintained by the cross. You can even wind both colors/ threads in a pass and you would just ensure that you are putting the correct color on the correct shaft during threading.

Are you alternating one each or in stripes?  If winding one each, I do as Dawn says and wind both colours at once.  I like to keep a finger between the two ends so they don't twist around each other but others say they have not found that necessary.  If you are new to weaving you might find some of the video clips I've uploaded to You Tube helpful.  My user name is lauraannfry1

The cross will keep them, but the biggest thing is to stay focused to alternate in the shaft/heddle sequence when warped on the loom if you want the thread color to alternate in the reed and pattern afterwards.
