I'm warping FTB for the first time, and am hoping some experienced weavers out there will confirm that, when threading the harnesses from the back, the draft needs to be turned upside down, and then read from left to right.  I've not found any references to doing this anywhere, so perhaps I'm missing something really obvious.

yes, that is one way to do it, and I've done it that way several times myself.  Another option is to take the yarn from the left side to the right but looking at the draft from right to left.  Just keep reminding yourself that shaft 1 is farther away from you.  I figure it's good brain exercise.  :) 

I expect that with more than four shafts you may want to label them somehow.  On my previous loom I painted every 10th heddle with each shaft having a different color (blue-1, orange-2, etc.)  and that helped cut down on the confusion too.
