I just got a pre-owned BabyMac and have a question that has probably already been addressed, but I don't know how to find it on the forums. It looks like the heddle eyes rest  below the bottom of the beater bar. Is this correct? Will it affect the warp (abrasion, etc)?

Also, I have a reed that is taller than the one that came with the loom so the top of the beater is above the bumpers (fitting neatly into the cut out space for the beater when it is folded). Because it is closer to the harnesses, I think I'll keep hitting my hand on the closest one. I'm trying to decide if I should put bumpers there. Of course, I won't really be able to successfully fold the loom in either case... Any suggestions??

While I have a Bic Mac, I can tell you that for most jack looms, the warp forms a V with the lowest point being the heddles.  As you swing the beater forward, the warp will be higher and so the reed should not rub because the warp passes through a slightly higher spot in the reed.

If this is not the case, something may be wrong.  Both Big Macs and Baby Wolfs have mechanisms for adjusting beater height, so yours probably does too.

As to the bumpers, couldn't you attach them with velcro so they swing out of the way when you need to fold the loom?

Pop a couple of adhesive rubber or plastic bumpers, available at most hardware stores, right on the spot where the beater hits.  If you ever change to a smaller reed, you can always pull the bumpers off without damaging the loom.  BTW, you may still be able to fold the loom.  There's quite a bit of slack once the struts are removed.  You can also fold up just the back, leaving the treadles hooked up for transport.
