As I wove in my header I realize I didn't have yarn in one of my slots. I took out the header and added this piece of yarn, BUT now I have this loose yarn in the back. What do I do?

I'm hoping that the piece of yarn that you added is the same length as the warp?   And, you did put it through a heddle on one of the shafts, right?   I'm wondering about your pattern now, but nevermind, I'll just answer the question.

This new piece of yarn isn't under tension like the rest and it needs to be.    So, at the back of your loom you need to wrap that piece around something and put a weight on it.   Some people use a pill bottle or 35mm film container.   You add pennies into the bottle to make a weight, and try to add enough pennies to make the tension of that one thread the same as the rest of the warp.   Hang this over the back beam.  

As you advance the warp, you need to let out that thread by unwrapping it a little bit.  You can let it hang down to almost the floor, and that way you won't have to fuss with it until it reaches almost the top of the back beam.

Since you took out your header anyway, you could have just moved the threads over by re-sleying the reed from that point to the nearest edge.  That way you won't need to add a thread and upset the pattern you threaded.

I would think the heddles are all threaded and no warp end is needed. If your going to add ends, the pattern in the weave will be off. All that missing a slot does is open the sett at that location. Before carrying on, you should correct the sleying in the reed. This will not be the last time you do this throughout your weaving experience. It is always good practice to look over your sleying of the reed for a double check before tying the ends. We often rush things. ;) However, the one end may not be noticeable if you add the new end to maintian the sett. Myself, I am inclined to resleigh. As Sally said, this new end needs to be weighted.
